PLL1没有被使用，是不是就不能实现时钟自动切换功能呢？

是的，参考时钟的自动切换只能在第一级PLL实现。
自动切换或者手动切换功能针对的是输入端的，而PLL2只有一个输入，PLL1有两个参考输入端，所以当PLL1进入shutdown状态时，PLL2只有一个时钟输入时就没有切换这一说了
