当空载时，测试3.3V，2.5V，1.2V输出均正常，
当连接FPGA后，1.2V会上升到2V以上，3.3,2.5均正常
当断开3.3,2.5，1.2V不断开，则1.2V也正常
不知道这是什么情况

这个有可能是漏电流造成的。建议在没有连上FPGA之前，分别将三个LDO带相应的负载测试是否有问题，以验证是否FPGA及电源这两部分的设计上各自是否有错误。
从现象上看可能是layout问题造成的，请确认：
DGND是DC/DC的GND，必须与PCB的GND连接，芯片背部的Powerpad也是要与GND连接的，并且要参考EVM的layout, 要打孔到PCB另一面， Powerpad的设计是帮助芯片散热的，如果散热设计不好，会严重影响带载能力。
