This is a typical reflection issue and possibly also a scope bandwidth issue. Please ensure that the outputs differential see 100 ohm and also ensure that the scope has enough bandwidth (over 4x output freq).
Can you share the output termination scheme and layout of the output clocks? Where was this measured?
